First of all, custom fields can't not be considered as an evidence of anything, because they can't be reached from outside of your WordPress script. These are internal WordPress variables. Nobody including Google can read them. These custom fields are being used by various plugins and themes to handle your posts. When you remove some custom field, one or a few of your plugins stop working correctly.
Thus could you please be more specific on what you want to remove and why?
