I am using WP OFFLOAD S3 plugin, that moves all media uploaded to my Media Library (manually) to my Amazon S3 Bucket. What I noticed is that all Media in my Media Library generated your plugin still uploads to my UPLOADS directory on my shared hosting. 

How does CyberSEO upload media to my site? Is it using XML-RPC? Please let me know. 

More specifically, how can force the images downloaded from CyberSEO to go to my Amazon S3 Bucket instead?

It uses standard WP API: wp_upload_dir, wp_insert_attachment, wp_generate_attachment_metadata and wp_update_attachment_metadata. All those functions are well-described at wordpress.org.
